This what I see for KMCI P3D 6 Personal (6.1.11.31619 patch 3).

I'm up to patch 3 also. What you see is about the same. In your image the lighting is coming from the opposite direction.

My guess would be that the building is actually there it's sunk into the ground. It's an elevation issue. I've seen this in other places as well. Not sure what changed in V6 but not all of the airport buildings are on the airport elevation.

Same issue as you for me with 6.1.11.31619
No specific scenery in this aera, only default scenery.
